Azure V12 losing connection on deploy

I have the most recent update to SQL Data Compare 11 running against Azure V12 databases. I'm having a real problem with it losing the connection to Azure during large deployments.
I have tried setting the application setting to limit transactions to smaller chunks, but it doesn't seem to help. I know Azure doesn't guarantee a consistent connection but shouldn't the tool manage this during deployments?

Sorry for the issue you are having with SQL Data Compare and Azure connections. We've opened a ticket for this so we can better troubleshoot what is happening. I'll be responding there as soon as I finish this, thanks.
