SmartAssembly from Windows Service

I have the feeling that when using Smart Assembly from a CI Runner that is a Windows service, Smart Assembly is not reading the config file from \ProgramData.
When executed from the command line everything works fine as in the settings file (\ProgramData) it is referencing a folder in which it searches for dependencies, but when it gets executed inside the windows service (same exact command and parameters) it wont work.
Is there any known limitation or recommended setting to run it inside a CI runner (windows service)?
