Data catalog does not pick up some databases on the instance

The credentials I am using to set up the data catalog on the server are for a user in sysadmin, so that account has every permission needed. I have set up the catalog and added one instance to test, but several of the databases simply don't show up. Approximately half of the databases show up. What do I even start looking for? I've checked the logs but I don't understand what they mean, if anything.

I've tried rescanning. I can see there are no tasks in progress or queued. It seems the catalog is convinced it's all done.
