Missing Dependencies When Selecting All Tables

I have a strange issue with the application. If I pick a particular table, it's coming back with 15 dependencies. If I create a new project and pick all tables with the same settings, it only shows me 5 of the dependencies. I've double checked and in both cases I have 1 level for objects used, "object uses" is totally unchecked. I've tried external/unresolved references both checked & unchecked.
When I hover over the one with the items missing is shows a tooltip saying "Dependencies not shown" and lists the missing ones. How do I get these in the diagram/list?

Can you confirm if there are encrypted objects involved? SQL Dependency Tracker needs the same permissions as SQL Compare, can you confirm if you have those as shown in the below link? https://documentation.red-gate.com/sc13/getting-started/requirements
