So i have a limited number of licence purchased and i want to utilize them effectively. The difficulty i am facing is, on some window servers there are more than one instance of SQL server from which i want to monitor only one of them. However, the Redgate is adding all the instances that it finds in the window server. How can i remove the unwanted monitored instances?

However, SQL Monitor is not licensed per instance, but the number of servers, as per https://documentation.red-gate.com/sm/getting-started/licensing, so from a licensing perspective this does not affect anything.Have you visited our Help Centre?
