Can you please confirm there is no option available within Redgate Source Control to ignore particular folder. I have additional folder created in database folder (in source control) with DDL statements which conflict with ones from Tables folder. Previously it was not supported (2010 - https://forum.red-gate.com/discussion/11390/a-duplicate-definition-was-found-for-the-table), what about now?

Yes, that's still the case.
The DB folder should only by used by SQL Source Control and no other files or folders should be added to it, if you need to store other SQL Scripts you should do it in a folder outside the DB folder.
Thank you,Sergio
