Connecting to MySQL Databases On Linux

I realize the MySQL compare tools require a Windows machine to actually execute on. However, are they really not capable of connecting to and working with databases that are hosted on Linux servers? We were moments away from making the spend on Redgate's MySQL suite and this seems to be a major hiccup. Help?
