Error PendDelete returned an unexpected number of files

While trying to commit a table drop in SQl Source Control we are receiving the following message:
"PendDelete returned an unexpected number of files. Expected 1 actual 0"
After some more tries it can commit the change. It looks like a timeout issue.
It is the first time we are using SQL Source Control.
We have a TFS 2012 and on the client side Visual Studio 2012, SQL-Server 2012 Developer Edition and SQL Source Control 3.8.1.245
We don't have a problem on a machine with Visual Studio 2013. But this is only a test installation and not internal approved for production.
Does anyone have an idea how to resolve the problem?

Can you try unlinking and relinking the database to see if that helps?
