Hi Nick,
I'd answered this in the SQL Compare forums, but for the benefit of everyone else...
The temporary files are kept in the folder indicated by the TMP user environment variable. If you open a command prompt and type 'SET | find "TMP"', that will show the temporary location. It's best to run Windows disk cleanup rather than try to delete everything yourself, because more than likely there are many files in use and locked.
