Hi Dave,
It could be that the text parser is unable to understand some of the SQL 'grammar', resulting in a dependency matrix that is incorrect. If you set a DWORD registry value at 'HKEY_CURRENT_USER\Software\Red Gate\SQL Compare 3\Debug parser' as '1', any parsing errors will be logged to the event log.
