Thanks for asking! Most of the time, you can prevent this error by using the 'treat items as case-sensitive' option.
The error is occurring because you have a case-sensitive server collation and the SQL Compare is indexing items by their name, which results in the software trying to store objects with identical key names.

Can you please try a 'check for updates' from the help menu? The new version out today has had a fix done to correct the problem at the end of the registration that causes it to take a really long time when it's trying to calculate dependencies on user objects.
