Tables missing after data sync

Hi Jordan,
There isn't any code in Data Compare that would delete a table -- even
if by accident. All that Data Compare can do is to insert, update, and
delete data. It can also drop and re enable foreign keys, primary keys, and
identity inserts.
How did you come to the conclusion that the tables got dropped? Were
they not listed in the table list the next time you started Data Compare
after a data synchronization? In that case, it's possible that the primary
key got dropped by Data Compare and not re-added. If primary keys don't
exist on both tables, they will not be visible in the 'choose tables'
wizard's table list.
