I guess I have two questions.

I know I can get around the preployment failure with the configuration variable.

1) Does pre-deployment validation use the Filter.scpf that is checked in?

2) Does deployment compare use the Filter.scpf that is checked in?

Yes, the deployment process does respect filters in the package being deployed.

Unfortunately the SSMS addin doesn't add your SQL Compare/SQL Source control filters file to the package yet though.
