Output is different with SDK than with SQLCompare app

When I use the SDK to compare two databases (via snapshots), I get a deployment script that has objects in a different order than when I use the SQL Compare application. Why is that? Don't they use the same difference engine? How is the order of objects determined when creating the deployment script?
