Problem when using Resource Compression and Encryption

We've just upgraded from v4 to v6 and have encountered a problem.
Assemblies modified with the earlier version worked fine with the resource compression/encryption option on, but now they don't. I ran sa on one assembly with the self diagnostic feature on and got a stack trace that implicates {smartassembly}.ResourceResolver:
<StackFrame ExceptionStackDepth="6" ILOffset="53" Method="private static Assembly (object, ResolveEventArgs);" Static="1" Type="[{smartassembly}.ResourceResolver].">
Any suggestions?
