I'm running SQL Dependency Tracker 2.5.0.558 on my Windows XP desktop PC. I want to run it against a database on a Windows 2008 64-bit SQL Server (Standard) that doesn't appear in the Available SQL Server Instances. The server is in the same domain and is reachable and it is registered to Management Studio 2008 running on my PC. Its just not discoverable. How do I access it using SQL Dependency Tracker?

SQL 2008 shouldn't present an issue - certainly my test servers are found.
Have you tried scrolling to the bottom of the list and clicking "Add SQL Server instance", then putting in the FQDN or the IP address of the relevant server?

Dependency tracker is awesome!
