Unfortunately not. In SQL Compare, indexes are very much tied in as part of the tables, so they can't be compared in isolation. it's something we'd love to put in a future version, but will require a degree of rearchitecting.
This is also a requirement for us. We use DBAmp to synchronize tables from Salesforce, we leave it up to DBAmp to manage the columns on these tables and the data but we would like to use RedGate to patch in additional indexes.
We are looking for the same ability (find differences and synchronize them) only for indexes.
It looks like the last reply is 6-years old... Could you please provide information: did you implement this feature (compare only indexes) in the new version of Red Gate Compare SDK? (11.5)
Unfortunately this is not something we have added in the latest releases of SQL Compare. We have an item on our backlog to look at adding sub-object support. This would allow you to select individual indexes, and other sub-objects of a table for comparison, rather than having to compare the whole thing each time. I can't comment on when we will be working on this feature at the moment as we are still drawing up plans of our roadmap for the rest of the year. If this is something you feel we should be working on, could you open a enhancement request on our user voice, we will be using this in the planning phase to determine the next priority once we complete work on the new UI and 2016 support.

Is this a common use case for you?

We are also interested in the option of only comparing indexes.
I'm curious if this has been implemented or if it is added in the backlog.
