Yes -- you probably need to run the SQL Server Discovery service for SQL Compare to detect it. Also, you'll need to enable TCP in the network configuration and probably move TCP to the top of the list of protocols (maybe you can't put it higher than shared memory, but this is okay as long as named pipes doesn't answer first!)
