You can use the snapshot API to trigger the profiler to take snapshots at certain parts in your code during a profiling session, but starting and stopping the session can only be done from the profiler UI.

The performance profiler is a bit different in that it doesn't take snapshots, but continuously collects data throughout the entire profiling session. The performance profiler does have a command line API so that you can programmatically start/stop a profiling session, though I'm not sure if it will meet the needs of what you're trying to do.
