Ignoring Indexes also Ignores Primary Keys

We are using SQL Compare to restore databases from production and then sync them to our sql source code in source control.
Non clustered indexes to us, are more of an operational concept rather than SQL source code. We would like to ignore non clustered indexes, but there is only 1 option for indexes, and it seems all or nothing.
In addition, ignoring indexes, also causes Primary Keys to be ignored. Is there an option that lets us treat primary keys differently from non clustered indexes?

Unfortunately the option to Ignore Indexes, applys to all indexes. There is not currently an option to treat the different types of indexes differently.
Therefore I have updated an existing feature request entitled - Seperate "Ignore Indexes" option into "Ignore Primary Keys" and "Ignore Indexes." The reference number for this feature is SC-2385.
Hopefully you may see this feature in a future version of the product.
