Incorrect syntax near 'REBUILD'.

I am synchronizing source scripts to dest db ( 9.00.3068.00) using Sql compare ( 8.50.12.18 version).

When i compare and sync using the GUI Sql Compare. It works fine. But when i use sqlcompare.exe with a argument file then it gives me following error :-

Registering data sources
Creating mappings
Comparing
Applying Command Line Items
Creating SQL
Synchronizing databases (from DB1 to DB2)
Error: Synchronization of 'Scripts.Release' and
'servernameremoved.dbnameremoved' failed: Incorrect syntax near
'REBUILD'. Incorrect syntax near the keyword 'with'. If this statement is a
common table expression or an xmlnamespaces clause, the previous statement must
be terminated with a semicolon.


Anyone faced the same problem ?
