SQL Compare SDK resetting User Defined Security Policy

We have a home grown application that uses the SQL Compare SDK to do database compares and run the code to update our schema changes from test to production. When we run this it is resetting our user defined security policy to disabled. Is there an option to set that will not change this setting?
