Registering sources Aborting An entry with same key exists

I am trying to run an object compare. I select the 2 servers and the database names. During the compare I get the following:

SQL Compare - Aborting

X Registering data sources
servername.databasename-Reading tables

at the bottom of the screen
i An entry with the same key already exists.

How do I get around this to perform the compare?
